Escherichia coli<\/i> cell swims toward favorable environment by controlling the rotational direction of multiple flagellar motors, which are embedded into cell membrane. The rotational direction of flagellar motor is controlled by chemotaxis signaling system performed by many kinds of proteins. Our previous work shows that, under the condition without extracellular stimuli, the rotational switching of two different motors on a same cell is highly coordinated, and the rotational direction of a motor is directly regulated by the binding of intracellular signaling molecule, phosphorylated CheY (CheY-P). These experimental results suggest that the dynamic change in CheY-P concentration regulates the rotational switch of multiple motors, and such dynamic change would be derived from cooperative work of chemoreceptor cluster. To investigate the validity of this model, we use some approaches, such as molecular genetics, fluorescence imaging, and computational simulation. We found that the mutant receptor, which is inserted into the receptor cluster made of wild-type receptors, abolished the cooperativity of receptor cluster. To monitor the activity of receptor array, we constructed in some functional fusions between chemotaxis protein and fluorescent protein, and we are trying to FRET derived from the conformational change in receptor array with the rotational direction of motors. I would like to discuss about our recent results for the signaling system under steady-state of E. coli<\/i> cell at the seminar.<\/p>\n

Nucleoid proteins in bacteria are abundant DNA binding proteins that that regulate many different reactions on DNA. They are also believed to function in chromosome packaging into the nucleoid. The Fis (Factor for inversion stimulation) nucleoid protein was originally discovered because it is required to activate a class of site-specific DNA inversion reactions. Subsequent work has shown that Fis is bound to discrete sites throughout the bacterial chromosome in vivo and directly or indirectly regulates transcription of a large fraction of E. coli <\/em>genes. However, the DNA sequences of these binding sites are poorly related to each other. A large set of crystal structures, combined with biochemical and biophysical analyses, have shown that Fis primarily targets DNA segments by intrinsic differences in minor groove shape. Moreover, Fis-stabilized changes in minor groove shape can, in turn, recruit other DNA binding proteins to generate higher-order complexes. Single-DNA molecule experiments revealing new features controlling binding lifetimes and how Fis contributes to chromosome compaction will also be presented.<\/p>\n

Molecular motors lie at the heart of biological processes ranging from DNA replication to cell migration. Engineering biomolecular motors can provide direct tests of structure-function relationships, new tools for controlling cellular processes, and customized components for harnessing molecular transport in artificial systems. Our laboratory has designed and characterized a series of modified cytoskeletal motors that reversibly change gears \u2014 speed up, slow down, or switch directions \u2014 when exposed to external signals such as metal ions or blue light. Using a modular approach, we have developed controllable motors for both actin-based and microtubule-based transport. To enable precise perturbations of mechanical functions, we have recently worked to expand the functional range of optically controlled myosins, creating next-generation designs with optimized velocities and deep modulation depths. We have also designed and tested myosin motors that incorporate rigidly attached lever arms constructed from RNA, forming hybrid assemblies in which conformational changes in protein motor domains are amplified and redirected by nucleic acid structures. Following principles established in protein engineering studies, the RNA lever arm geometry determines the speed and direction of motor transport, and can be dynamically controlled using programmed transitions in lever arm structure. Using in vitro assays of propelled actin filaments and single-molecule tracking of processive complexes, we have confirmed the operation of RNA-myosin motors designed to reverse direction under the control of strand-displacement reactions. The sequence addressability of RNA lever arm structures will allow multiplexed control of speed and direction in collections of engineered motors, enabling programming of complex transport systems. Together, an extended set of optogenetic motors and RNA-protein hybrid motors will provide a diverse toolkit for spatiotemporal control of nanoscale transport and force generation, both in living cells and in microfabricated devices that exploit the proven capabilities of biological molecular motors.<\/p>\n

The DNA architectural proteins, which are responsible for DNAcompaction, play crucial roles in packaging the bacterial nucleoid into a cell.\u00a0 HU, one of the most abundant prokaryotic DNA binding proteins, binds DNA preferentially to the intrinsically curved regions and stabilizes the bending of DNA, which is important in many processes such as replication, transcription, and DNA repairing. Despite the physiological importance, the sliding and recognition mechanism of HU and the relationship between HU binding and DNA bending is still unclear.\u00a0 Here we use coarse-grained molecular dynamics simulations to investigate the binding and sliding of HU on DNA, and the subsequent conformational changes of DNA.\u00a0 With special treatment of inter-molecular interactions, we successfully reproduce the experimental dissociation constant of HU-DNA complex.\u00a0 We find that while having only slight preference for the A\/T-rich sequence, HU selects nicks or gaps with significantly high probabilities.\u00a0 Our results show that the binding of HU facilitates the bending of DNA and stabilizes the more compact HU-DNA complex structure, which is consistent with previous experimental results.\u00a0 We also reveal the binding-coupled-bending mechanism to be a combinationof\u00a0 “conformational selection” and “induced fit”.\u00a0 Our results provide new insight into structural and functional properties of the binding of architectural proteins to double stranded DNA.

Transcription elongation is frequently interrupted by pausing signals in DNA, with downstream effects on gene expression. Transcription errors also induce prolonged pausing, which can lead to a destabilized genome by interfering with DNA replication. We investigate the pausing pattern of RNA polymerase (RNAP) and nascent transcript errors in Escherichia coli by a novel approach, combining native elongating transcript sequencing (NET-seq) with RNase footprinting of the transcripts (RNET-seq). We identified a consensus DNA motif GNNNNNNTGCG that induces transcriptional pausing and G-to-A errors in E. coli (Imashimizu et al., Genome Biology 2015 16:98). However, our analysis using the data demonstrates that RNAPs recognize only a small fraction of those consensus motifs widespread and transcribed in the genome. This indicates the existence of an additional mechanistic layer controlling transcriptional pausing in vivo. In this presentation, I will discuss the mechanism and the role of transcriptional pausing that are explained by the consensus motif and are not explained by the consensus motif.
